While I have not had the PVA/RFA yet, my electrophysiologist and cardiologist have both explained it to me. They do pierce the atrial septum in order to get to the side of the heart where the pulmonary veins are. The hole usually heals by itself. Even if it does not heal completely, it is a very small hole and is not a problem, my EP told me. Of course, you will want to get an opinion from your doctor about that.
